Never been to Mexico, but I tried running in the Bahamas back in January and found it next to impossible. The roads there were not designed AT ALL for pedestrian use and the hotel "treadmill" was dreadful. I ended up taking a nice 4-day break. My one suggestion would be to run along the beach at low tide where the sand is pretty well compacted. That might be your best bet. Good luck.
In puerto Vallarta there are some good trails around the golf fields. Also, near the hotels, there is a sport facility with a sintetic track in good condition... the only bad thing is the weather... is really humid and I had some problems with that...
Puerto Vallarta you can find decent places to run. I was only through there 1.5 days so didn't get to check the area out too much.
If you did Cozumel or something like that you can run there too and it would be somewhat desolate on some side streets if you woke up early in the morning but there is decent traffic there.
I was in Playa del Carmen for a week this spring break and had no problem at all running, just gotta avoid the heat. But there are all kinds of side streets for the condos etc. around the area that are gated that go along the ocean. Very minimal traffic and some have decent views.
Try Huatulco. Miles and miles of great jungle trails. Your wife can also rent a 4 wheeler and follow you. Also great for swimming as some of the beaches are great for swimming/snorkeling. I have a condo for rent there
Puerto Vallarta actually has a beautiful all-weather track which you can use for a small fee. I can't remember how much it is, but it is cheaper than a shot of Tequila for sure!
Playa del Carmen (south of Cancun) was pretty nice...there's a little soccer stadium with a crushed seashell track downtown, pretty nice really.

Cabo sucks for running. The beach is broken up into segments so it is not long enough to get much mileage. I ran on the golf course once and was kicked off. The roads are dangerous. The hotel had a fitness center, but the temps were way too warm indoors.
