personally i make 1km very slow before a long run or 2km+strides before all other kind of training.

Then some leg swings (see Jay too)
Easy running.
Only stretch if something is feeling tight after a few minutes of easy running.
Hard days like intervals or threshold runs I do something a little more geared toward getting HR, ventilation and temp up. I add strides or accelerations to the mix.
