So I've just had custom orthotics made and I bought the Mizuno Wave Alchemy 12 which is a motion control shoe. Should I be using the orthotics with this shoe or should I use them with a neutral shoe?

There is no right answer to this question unfortunately.
Asics Neutral shoes have more support that Nike Neutral shoes. I got custom othotics from a well known UK Physio and he sent me to Sweatshop to get a new pair of shoes. I found Asics 1170's (mild stability) worked better than the Asics neutral trainers I tried. I tried on some Nike Pegasus(neutral) and found running in them impossible. It's a case of trial and error to see what works best for you.
I wear orthotics to correct overpronation and found I still overpronate even in mild stabilty shoes. Mizuno Inspires work well for me, although I can even get away with something more stable like Brooks Adrenalines, which I think would be similar to the Wave Alchemy's in term of stability. I think as long as you're not having pain around your hip you'd be alright. I'd, do some extra strengthening stuff since your orthotics will change which muscles are being used when bearing weight and running.
