First, to the OP. Don't carry. Anyone who would consider running with a loaded weapon in the hand isn't safe to carry said weapon. You'll scare civilians, who will call the cops, or an off duty LEO might shoot you. Or, you might trip and shoot yourself. A better option would be pepper spray, which you can carry in your hand or on your wrist with a special strap.
To this poster, the pistol carried by Gov. Perry was a .380 auto Ruger LCP with laser sight. It's a clone of the KelTec .380 auto, which I have with a laser sight. It fits nicely in the neoprene pouch on a Lava Fuel Belt and doesn't bounce. The neoprene is a nice bonus because it reduces sweat getting on the weapon. It cannot be drawn quickly, but I you see someone loitering on the trail, you can slide the belt around and unzip the pouch. It's relatively inconspicuous because a lot of trail runners wear water belts.
The best option for a larger weapon would be a fanny pack, but fanny packs scream, "I'm carrying a weapon" to bad guys. 511 Tactical makes a body armor-style compression shirt with mesh holster built in under each armpit. It would be invisible under a loose top, but heavier weapons will bounce and the sweat would require that the weapon be cleaned after each workout.
I get asked all the time if I'm carrying a gun in my shorts when on a run.

Never in my life have I seen someone running with a fanny pack and thought "I bet he's got a gun in there." But thank you for ther rest of your post; very helpful.

OP, no need to carry a gun. Just be aware of your' surrounding and run like hell if someone is chasing you.
A more serious response is, in states that allow you to, carry it in a fanny pack. Elite survival systems has a pretty nice one. The draw is pretty nice, it has a tab to fully pull open. I would suggest going for a smaller 9mm or 380. The small pack with the ruger lcp2 is barely noticeable while running. Plus it lets you carry your keys an CCW permit easily.
Get something small like a Beretta Nano Micro 9mm pocket pistol, it's about 4 inches long. You can get a hip holster and I'd wear it on the back side of your hip so that your knee drive isn't restricted and not completely on the side of your hip that you could swipe it into anything like a bush. If you wear a shirt while running it would probably cover the whole thing and you wouldn't even look like you're carrying.
The accuracy on this thing wouldn't be great due to the short barrel, so you'd have to be within 20 yards to hit anything accurately, so for this purpose it seems like a good option.
Get a biathlon rifle . With the harness they are designed to stay on your back while running , thugs will know you are packing and much more accurate than a handgun. If you look at that old western The Rifleman , it is pretty accurate. You could swap lead with a bad boy any day with it.
