I have been dealing with the same issue for more than a year now. It is literally a pain in the butt. For me it is like being out of alignment with one pelvic hip being slightly forward relative to the other resulting in compensation when I run. The only thing I have right now is a chiropractor who has to pop it into place. It still works its way back out of alignment. The more I run, the more frequently I have to go to his office. When I get in the 80-100 range, it is 2 times per week. I may need to find a PT who "might" be able to figure out the root cause. I hope that some sort of strenghtening out of muscle imbalances will help out.
You've probably tried this, but look into getting customized orthodics and/or a heel lift, which will help to even your hips out. I struggled with SI issues for years until I saw a really good podiatrist. I still have to visit a chiropractor now and then, but the joint moves much more smoothly now. In regards to self-mobilization, I've never been able to figure out how to do that. Once your SI is locked up, I really think you need to have an experienced chiro/PT get you moving again. Also, focus on stretching the hamstring/hip flexor muscles REALLY well. I feel your pain...it's definitely an annoying problem.
