I took the 5:45 am ferry when I ran in 2011. The wait didn't bother me too much. I think the ferry was half full at most. Lines stress me out (still had to wait at least 10 minutes for the bus once I got off the ferry.)

One thing that helped me a lot was jogging/running to the start line when my corral was released to head to the start. (I was in corral 3.) This may not apply to you, since you are in corral 1, but you still may need to keep it in mind, otherwise you may be passed by those in the corrals behind you before lining up at the start. From my corral 3 position I crossed the start line 17 seconds after the gun. I had no problem running a good race from there.

corral 3 in 2011 was the corral behind the local elite in the Green Wave.

When walking up to the start there were several people wearing bibs running from the opposite direction in order to merge with our corral 3 group.

I have no idea where they were coming from or why they wanted to sneak into the Green starting area.

Apparently there were ways to break into the corrals for people in the know. I know not how they achieved this.

Possibly they wanted to start up front as Corral 3 was pretty much the first corral in Green because not many were in the local elite corral.

I took the 6:00 a.m. ferry in 2011 and it was full.

It took about 5 minutes to get on a bus for the ride to the drop off point.

Starting in Green was not bad and it was interesting to be on the bottom of the bridge. The mile on the freeway after the bridge was a drag though.

Take cab to Battery Park. And take a later ferry. I got there unnecessarily early my first go. Second time hit it just right with little to no wait to get into corral.

Logistics and demanding course make it one of the tougher puzzles on the shelf.

But that being said, it's a spectacle indeed. It's absolutely worth it, and a good race there is an accomplishment for sure.

It's most likely going to be cold. Bring layers and just nap or relax. Find a tree or a spot without many people and just plan the race out in your head. Also, come to the start line wearing a long sleeved shirt that you'll be OK with chucking once the horn goes off.

Also, be prepared for a really, and I mean really slow first mile. I ran 2:52 and my first mile was like a 7:40 or something. Don't let it get to you. It's cold, you're not warmed up yet, and the first mile is all uphill.

Or take the subway. 1/2/3/4/5 trains will get you close enough to the ferry station. Ferries are HUGE, they don't "sell out". There is always room.

But don't go too late. You'll have to wait for bus transfer in SI, bus drop off congestion and the airport style security...
