I've just started to Lydiard's training program and I have to ask if it would be as effective for aerobic conditioning if I swam, instead of running; a bit below my aerobic threshold (with an HR of nearly 87% of HRmax)

I'm not expert on Lydiard but as I understand, he believed in specificity of training and would not have encouraged the substitution of running with another aerobic activity. One of the main reasons being that the base period is about overall conditioning; you are not just working on your aerobic ability but strengthening your legs, working on developing relaxed and efficient form and other benefits of simple 'time on your feet'. If you are planning on undertaking the hill phase of Lydiard's training without conditioning yourself during the base phase, you'll probably end up injured.
Incidentally, I've read that many Japanese runners (arguably influenced by Lydiard more than anyone else) spend months doing vigourous hiking before even commencing with their base conditioning in order to further strengthen their legs.
Good luck with your training.
If you want to swim in addition to your running it's fine. But if you mean replacing some running time with swimming then no. Arthur would tell you that the best preparation for running is running.
