My thighs rub a bit when i'm out of shape. After about 3 or 4 weeks of training they stop. The short shorts don't help the matter but you can wear a half tight and that will stop skin to skin rubbing. I just stop rubbing once i get more towards running fitness aka stop being a fatty...
I run with what I assume are "Tri" shorts. I used to run in short, baggy running shorts, but had the same problem. Now I only use Spandex shorts that are long enough to cover my thighs. No chaffing anymore!
I get that every spring when I make the switch from running in pants to shorts. I just ignore it and within a few weeks the skin adapts to it and I get a thick, leathery kind of patch right where the rubbing occurs. I know it sucks, but if you just deal with a few weeks of it it'll get better.
