Probably because he feared his death was imminent, and in the end he realized that his family was the most important thing in his life but that he had lost sight of that in his personal greed for a bigger income and the greater professional prestige that came with being a captain of a huge ship halfway around the world. It was his last regret and a source of guilt as he faced death that he would be leaving his family without a husband and father and that he had already left them without a husband and father so much already due to his work.
That's the Hollywood version anyway. I think the real Captain Phillips is back out on the high seas.

Ships in that area had been pirated for a while with the crew taken hostage and held for long periods of time. (Some probably had died).
He knows that it is possible that could be his fate and that he would never see his family again. So telling them he loves them makes sense. It also makes sense that he would much rather be somewhere else.
