You might find something in metro west-i.e. Framingham, Marlborough, Westborough, Southborough etc. In the good old days, you could park at Hopkinton State Park (which is a couple miles north of downtown Hopkinton on Rt. 85) and they ran bus shuttles into Hopkinton. Getting back out there after the race might be a bit of a trick. There is now a commuter rail line (that did not exist in 1990) right at Southborough-probably a mile north of Hopkinton State Park, so maybe you could shanksmare back to your car. Who knows, perhaps the starting line shuttles goes from the park and ride in Southborough now. Such an approach would make it easy-but you'd trade the downtown experience for suburbia. That commuter rail line wasn't running in 1990 when I lived there.
A few years ago I rented a room from a college student trying to earn a bit of extra money. Student had a two bedroom apartment in Brookline, about a mile south of Fenway Park on the Green Line. The apartment was maybe 2 miles from the finish. Cost $75 per night, stayed 3 nights. The risky part is I found it on Craigslist.
If I was booking now, I would probably stay at the Motel 6 in Braintree. $109/night for one person. It is right off the Red Line of the T (subway).
But I am cheap. Not sure if they have non-smoking rooms availaable, hard to tell.

i stayed in that very motel six in braintree in 2010 when i did no planning and couldn't find a hotel room. it worked out fine. easy walk to the red line station. not convenient if you want to be in the thick things and still be able to pop in and out of your hotel room. but, i was able to get to and from the race with no problem. the room was reasonably clean and was pretty quiet.
