Body Glide. It looks like a deodorant stick.
Spandex cycling style shorts (w/o the padded seat). Unless you want to show off your junk, then wear regular running shorts over these.
Long inseam soccer shorts (e.g., Umbro style). If you can find shorts with a gussett in the crotch, they will hold up longer.

yeah, it sucks man. i always chafe really badly if i do a long run in a particular pair of running shorts. it actually can be extremely painful...coming back to see my inner thighs really irritated and scratched up. anyway, a temporary but effective method is to put bandaids over the areas where you chafed. it feels awkward to be sticking bandaids on your inner thighs (and totally sucks to take off cause the hair) but worth it so you can get in another good long run without having to suffer and cause further damage.
temporary solution: put bandaids over the irritated areas. it works.
real solution: get different running shorts where the inner lining is constructed of a softer fabric. or use spandex. or use body glide. (i know 2:30 marathoner 100 mpw guy, who swears by the body glide stuff.)

I figured this would get posted... I am about as thin as a person can be. I chafe like a mutherfocker with certain pairs of shorts. It isn't my legs rubbbing together, it is my inner thighs rubbing the liner where my balls are. I am not trying to claim that I have huge balls (indeed, I do), but just that the chafing is not related to fat.
I am 6'1" and 142 pounds.

i'm also a pretty skinny guy but i get chaffing all over occasionally
i think it depends on weather, temperature, sweating, material obviously but also things like pubic hair
in a certain pair of compression shorts i get chaffing around the upper pubic region and where my penis meets my balls
in a certain pair of running shorts i chafe on outer/under balls and sometimes thighs where liner meets
i have also chafed a few times on the tip of my penis, and i know other people who have experienced this problem
best remedy is stuff like body glide, lotion etc
once i was doing a real long progression run with teammates when it was real hot and we all were worried about chafing and we were passing back a really tiny little tube of vasoline on the run just when we started cruising
