Some good ones mentioned so far.
My favorite commercial of theirs was Phil Hartman and Colon Blow. "Sounds delicious, but is it really the highest fiber cereal on the market?" "Not anymore...now there's Super Colon Blow..."
I'll admit to liking The Church Lady skits with Carvey, and Ed Grimley with Martin Short. Mike Meyers as Simon where he drew pictures of his dad and "his new wife Cindy" having fun while he looked on from inside the hotel room...that was pretty funny.
Perhaps the best though is with Short and Christopher Guest and Harry Shearer with the Men's Sycnronized Swimming.
Guest - "You're not angry at him...you're just pointing...I know you, I know you."
Short - "I'm not a strong swimmer".
Not really a skit but there was an SNL when Alec Baldwin was the host and he's walking through the SNL studios handing everybody $5 and thanking them for appearing and working on the show that night. Best part is when Baldwin walks up to Paul McCartney, hands him $5 and thanks him for performing tonight. Classic.
1.) The "lost" ending of "It's a Wonderful Life," when the Jimmy Stewart character (played by Dana Carvey) finds out Mr. Potter took the money, and leads an angry mob of townspeople to beat the crap out of him.
2.) William Shatner plays himself at a Star Trek convention, and after a series of really dumb questions from 40-year-old Trekkies, starts yelling at them to "GET A LIFE ALREADY!"
Celebrity Jeopardy
"Woof...just like the sound your mother made last night, Trebeck." (In my best Sean Connery voice)
Katie Holmes and Will Farrell... when she has to keep grabbing him in the balls when filming a scene..
portman rap was good.
so was magnolia bakery.
and there was another rap with chris parnell and that woman from some tv thriller show, jennifer garner?
Not sure it's the best ever, but I think of this sketch whenever I have an annoying interaction with a dog (i.e. often):

Will Ferrell in "Doggy Disses" is hilarious
the entire jim carrey episode...night at the roxbury scene...lifeguard at a hot tub...I kinda want to watch that episode right now.

One of my all time favorites was a Martin Short skit where he plays an American soldier who grew up in a 1-story ranch house and never learned to climb steps. He couldn't get to the 2nd floor to save his army buddies who were being ambushed. It was pure physical comedy but I found it hilarious as a 12 year old. I never have found a link to it.

Recording of a recording so it's a little rough but this is the classic to me.
The Sinatra Group

Well before your time there was this sketch with Walter Matthau and the "Bad News Bees". It was pretty dirty and I was surprised it was allowed to air.
I can't believe no one has mentioned many Will Ferrell skits.
Anything with Ferrell as W. Bush
Will Ferrell and Garth Brooks- Fred's Got Slacks
When Janet Jackson did Condeleza RIce.
Man, she had the hair and those false teeth, I laughed my add off
Toonsis the Driving Cat was the funniest skit on SNL. Everyone single one of them were the same, and they were all 'catastrophically' funny no matter how many times you watched them.
I wonder if Toonsis is on Youtube???? Let me check right now.
