If he'd gone for the win, he risked getting stripped of the title later. You can't get stripped of the title if you never won it in the first place. Let the first guy get stripped for drugs. Even though you're dirty too, by the time the samples come back they won't be able to pin anything on you, and you'll win the title anyway in a courtroom in November.
Pulling back any GC time on the final stage is totally impractical. The contenders don't attack each other for the same reasons they don't attack each other on the early flat stages... Getting away solo on flat terrain is nearly impossible because the peloton can be so much more efficient, and then sprinter's teams would never give away an opportunity for a win.

mostly true, except if there is a crosswind - then it is possible to break away on a flat stage
