I will be in the New York City area this weekend and am in need of suggestions to get in my training. I will be staying in Jersey City at a hotel just off of the Holland Tunnel. Suggestions for safe places run are appreciated.

No! Not THAT motel. The one right at the mouth of the Holland Tunnel! Bwahahah.
Seriously, you should be okay.
Don't bother trying to run in JC or Hoboken. Take the PATH train from Pavonia/Newport to the Christopher St. or 33rd St. or World Trade Center...or just drive through the Holland (since from your choice of caravansary I suppose you have a vehicle).
Then when you get to the other side you can have a pleasant run along Hudson River Park, a set of run/walk/bike paths that stretch from the Battery up to northof 59th St where they link up with Riverside Park, which has running paths going on for many more miles to the north.
Or, at 59th St you can head east a few blocks to Central Park, do the 6-mi road loop or bridle paths there.
There's a 10k there on Saturday morning too.

I laughed as well. What's it called? The Holland Motor Lodge or something similar?
fwiw, if you don't want to schlep to and from the city just for a run, you may be able to get to Liberty State Park in JC fairly easily. Not the best running in the world, but honestly not much worse than the path on the West Side Hwy, and with better views (it's in the shadow of the Statue of Liberty and Ellis Island).
Just run along the riverfront path in Jersey City. Go south. Take Grand or follow the train tracks away from the river and take a left on Jersey Ave. The road ends, but a small path and bridge takes you into Liberty State Park. Follow the water around until you want to turn around. Water and bathroom are available where you buy tickets for the ferry. It's a nice run.
I don't know why you would want to go into NYC to run along the Hudson River when you can run along the Hudson River in New Jersey.
Matter of taste. Some people like to run by themselves and mull over their problems, commune with nature, etc., etc. Other people prefer running where other people are running, where the people are fit and pretty, where there are lots of places to stroll and shop and hang out afterwards.
I was guessing that after a rough night at the Tunnel Bar and the Holland Motor Lodge our visitor might want to get out of JC.
