you have too much shoe on your foot. you need to gradually decrease to running in racing flats and then eventually to barefoot on pavement. the problem, ^that was the solution, is that your ankles are weak. with less shoe, your ankles will strengthen and the pain will alleviate.
I wouldn't go as far as barefoot on pavement, but light, flexible shoes are the best insurance against ankle problems, provided that you transition properly (see the multitude of "minimalist" threads archived here). Short-term, massage and range-of-motion exercises are helpful before, soaking in ice bath after.
Do you do a lot of track work? because the soreness you are describing could also be due to overloading the same side of those joints all the time. You may also have a hip or back alignment issue too, but i would say get off the track or change direction for a little while. Ankle strengthening and improving your balance couldn't hurt either. hope that helps
I'm never on the track. 80% trails, very tame trails. I may have the alignment issues. I see a chiro for that but it doesn't seem to be getting better. I've seen him for several years and this just started in the past 2-3 months.
