Nadal is ranked 3rd in the world and is the defending champion in the French Open and Djokovich is world number 1. So why is a 1 playing a 3 in the semis?
Do they not understand how to seed a tournament in France?

Actually it is quite common in tennis tournaments. It is not seeded in exactly the same way we seed the NCAA basketball tourney. Djokovic(1) met Medvedev(4) in the final of the Australian Open.

Do you not understand how seeding works? 1 and 2 are in opposite halves, 1-4 are in opposite quarters, etc. So a 1/2 can play a 3/4 in the semis.
Why would a 1 play a 3 instead of 4? It seems pretty simple
1 plays 4 and 2 plays 3. Why give any disadvantage to the top seed? And especially if the most exciting match of the tournament would be in the semis.

Happens every year in college football. It's called the SEC Championship Game.

It doesn't matter. Djokovich has no chance against Nadal on clay.
In tennis there is a random draw. While the top 4 seeds will never meet until a semi, sometimes 1 might play 3 or 1 might play 4 depending on the draw. And of course if they win.
That's just stupid and not true seeding.
Probably even weirder than the draw is the seeding. How can Nadal be seeded #3? I know the French Open uses the ATP rank but Nadal has dominated on clay and the French Open for over a decade. Should be a clear #1 seed.
Whatever method they use to seed, it should have some meaning.
They give the 2 seed an easier path than the 1 seed and the 4 seed an easier path than the 3 seed.
OP makes a fair point. You would think after a few decades ATP would realize that certain players excel on certain surfaces and have the seeds adjusted accordingly. The logic behind using rankings is that it keeps players from phoning it in at a tournament because they want to keep up their rankings. But then R. Fed shows up to the French Open and phones it in by walking after a few matches.
The 2 and the 4 got upset early so Djokovich or Nadal will play the winner of the 5 vs 6.
Put Nadal where the 4 seed where Thiem was placed and he's be playing the 5 seed in the semis and Djokovich would be the 10 seed assuming Thiem still gets knocked out early.
Or something like that.

They wanted the best shot of keeping the drug-cheat Nadal out of the final.

It's worse than this thread makes it out, as well. All three of "the Big Three" were in the same half of the draw. It was always going to be one of them vs. new blood in the final.
Arguably better than what we got with the WTA draw, though, which was dreamed up to give Naomi Osaka the best chance at the final until she called the French's bluff and ditched their mentally unsound tournament.

They succeeded. That leaves the drug cheat Djokovic playing the final. A 34 and 35 year old going at it like they were 20 year olds in one of the most brutal and physical matches ever seen at Roland Garros. And we think running has doping issues. Tennis has become ridiculous.

Having the most interesting matchup happen in the semis and a lesser match in the finals is never a more appealing move for viewers of any sport.
I believe there was a thread here about the two best college 800m runners meeting in a semifinal. But at least they could both make it to meet in the finals.
Djokovic showed some major stones, coming back to win the Final today. GOAT.
