The insole add a level of cushioning and are free softer than the rough top of the midsole. If you are having no issues than it should not be a problem, just slowly increase the time/distance as they may see chaffing or running on the longer runs as your feet sweat
I have done it. In particular, the Saucony Freedom is a completely different shoe - for the better - with no insole.
So yes, experiment.
It will be less cushioned but that may not be a downside.
