Was Bernard Lagat's Olympic 5000m performance Saturday night a Master's World Record?
According to the below website, Lagat already held the record with a 13:14.97 from last year's Pre meet. This one could last a long time.

Put it this way: it is far, far better than any other Master's record in ANY event. For years, Coghlan's 3:58 mile was considered the best distance record of all. Lagat's 13:06 is equivalent to a 3:50 mile. The Master's record in the 5000 was 13:43 when Lagat turned 40.

How will this affect the Age-Grading system? Will the percentages for every 5000m race (road and track) now be based off of this time, for people between 40 and 44? Or is it more complicated than that.
Age grades to 102.8%, or 12:18 for the open equivalent. For comparison, Ed Whitlock's amazing 2:54 at age 73 age grades to 100.78% or 2:03:57

It doesn't work that way. You can't compare Lagat's performance to Whitlock's. The world record in any age group is always 100%.
