I do them first thing in the morning, (I pee first then get a drink of water of course, I've lost 3kg/7lbs in five months and I wasn't out of shape in begin with)
I am not sure that there is conclusive evidence that one is better than the other. Most teams/people I believe do it after the runs, but I have seen teams that do some serious dynamic warm ups before runs that would include some difficult Plyo stuff.
