San Diego
Forest Park has about 70 miles of trails, and the River Front path is marked, paved, flat and about 40 miles worth connected with the other paths.
You can literally run from the River Front to the Forest Park in 15 minutes if you wanted to combine both for some reason, so the options are limitless.
Plus there are 2 tracks in the city, that you can run to.
Eugene has the Amazon (~6 miles) Pre's Trail (~5 miles), they are a few miles apart. Plus some other little seperate parks, and some good flat paved paths along the river. Also, South Eugene track is right next to the Amazon path.
So in my experience I've liked Portland a little more, not to say Eugene is bad though.
Portland. Hundreds of miles of trails right in forest Park, adjacent to the city. Accessable by public transportation. Other trails right in the city with Oaks bottom and of course the waterfront if youre into that. Leif Ericsson is a 11 mile long dirt/gravel road in Forest Park that is marked every quarter mile, great for long runs and tempos. Good running stores, nike is right there, lots of local races,

Depends on whether you want to drive to different venues, or run....
Beaverton, specifically around One Bowerman Drive. There's a real cool track, along with a nice wood chip trail, and some grass fields there.
Also there's a state of the art pool, several treadmills, and even an Alter-G device.
