Nationals is in mid November for D2 cross. We have done 3 weeks of hill training, tempos, fartleks, and of course our weekly longrun. The question is this, we are starting mile repeats soon and substituting them for the hill work. Any thoughts?

Yeah, stop thinking and looking for answers on here. Having faith in your coach is far, far more important at this point. Of course you can come on here and hear some dissenting opinons, but what good is that really going to do you if the workouts are set? What's done is done.
BTW, in my opinion it's fine to be doing some quality now. As long as you are keeping your mileage near the levels you had during the summer and continue with some threshold work, you'll be fine.
I think too many people on here underestimate speed/pace training.
Fast running and turnover need to be DEVELOPED also, within decent boundaries. It's not like running 54 second quarter repeats or completing a 4:00 mile will be accomplished by 5:20 to 6:30 pace runs during 95% of the training.
The fast training to get to the fast times need to be worked on also.
Also, if anaerobic running is so dangerous for long term development, then why don't most 800m runners or even milers have abbreviated careers versus most 10K people? In addition, marathon training/running is mostly focused on aerobic capacity, with relatively minimal anaerobic development. However, it seems higher %'s of marathoners do not stay peaked as long, even when considering many do not enter the event until older.
