Besides Boston, Chicago and New York, are there any marathons in the US that don't also have a half-marathon or relay? It seems as if every one has the half or at the same start and finish.

The only "marathons" I know of that don't have half marathons - besides those mentioned - are the Barkley Marathons.
Hope that helps!
The TC marathon doesn't have a half. There is a 5K/10K the day before, and a 10 mile the day of. The 10 mile uses the same start / finish (within a couple blocks) but uses a different course. The only shared portion with the marathon is the last couple miles before the finish.
Point to point marathons often don't.
Examples: CIM, Big Sur, St George, etc.
Marine Corps
Rocket City
Olympic Trials

That's what I was thinking but Big Sur has a relay, 21 mile, 10.6 mile, 9 mile, 5k and 3k!
Grandma's has a half marathon. CIM has a relay. St. George seems to only be a marathon. I think ROcket City as well
LA marathon (which is point to point)
Sorry, LA has a relay, though.

Grandma's half (named after Gary Bjorklund) starts at the 13 mile mark of the full -- and most importantly -- begins at 6:15 AM (an hour and a half before the full). So there is no interference. (I think a bus picks up walkers who won't finish before the marathon leaders come by.)
Philadelphia just moved its half to the day before which will alleviate a lot of the early congestion.
Erie got rid of its half last year to allow more marathoners. (The marathon had started selling out because it became a popular last chance Boston qualifer.)

Great interview with Steve Cram - says Jakob has no chance of WRs this year
