Check out the observation deck of the De Young museum free and right across the street from the Academy of Sciences, the whole DE Young is worth a visit too.
Avoid the fairies.
Go for a run that includes crossing the Golden Gate Bridge. It's very pedestrian friendly.

So, where I am staying is a little far from the bridge. With the time that I have, I will need to drive and park somewhere closer to the bridge, and run from there.
Where is a good, free place to park that is within a mile of the bridge?
The City is only 7 miles by 7 miles. Chances are that where you are staying is only 3-4 miles from the bridge (unless you are staying in the southern most area of the city.)
There is a lot to do just in Golden Gate Park....museums, Japanese Tea Garden, ponds, bison, lots of trails (stay away from the western edge of the park if you're homophobic.)
You can park just above the Cliff House near Geary St and run the Lands End trail, it's only about 2 miles to the bridge. The bridge is about a mile so it would only be about a 6 mile run.out 'n back.

Dolores Park is a s*** hole. OP, do not go there unless you like the company of dbags, dog poop, and used syringes.
Best thing to do in SF is hit up one of the many music venues (Fillmore, Brick Mortar, Great American, Boom Boom Room, Independent, etc) for a band you like.
Alcatraz is very "touristy" but good. As is GG bridge.

These are all good except fisherman's wharf. It's exclusively a tourist trap.
The best thing to do in San Francisco is get in a car and drive a few hours east to Yosemite.
