Last season I ran a 2:05 in the 800. This winter (my state doesn't have indoor) I did a meet and ran 2:07 in it. Last track season my 3200 PR was 10:33.
To me, a 2:05 is more important than a 10:33. I plan on dropping them to 1:57 and 10:10 this year.

How do the 2 mile guys train different than the 800 guys at your school? If he trains everyone the same than it doesn't really matter on a day-to-day level.
Where are you going to school next year? Are you walking in or still hoping for a late-scholarship? I don't know that you'll be able to improve on a walk-on status unless you find an NAIA school that might have some money remaining.
Lastly, I don't know why a coach wouldn't let you run your preferred event if you asked. Tell him your goal and ask if he can help you out with specific training for your goal time. Most coaches would enjoy the challenge.
