Fact gathered from this video: Clearly, in dogs, shoes alter the natural running stride.
Whether that is actually harmful to the dog who is trying to do big mileage and stay injury free can't be determined from that video.
One must assume that the altered stride would result in more injuries for the dog though.
To affirm the accuracy of this study amongst canine populations, that is exactly what both of my Aussie's look like when I try to put booties on them in for winter snowmobile trail running when it is -10 or colder. They'd rather go barefoot and essential refuse to run with those horrific things on their feet.
