Can someone lead me to the XC rules which show how to qualify for Nationals?
Is it the top 5 in each region who are not on qualifying teams but also in top 25 in region?

top 4 I believe. 2 at large spots for the whole nation.

I got there via the USTFCCCA site.
The rule book you list only has track qualifying (though it does say it includes XC) and the championship book it references does not include either.
any of the top 10 at a regional not on a qualifying team qualify as individuals
Top 4 individuals in each region after team qualifiers are determined, provided these individuals are also in the top 25 overall.
2 At-large individuals qualify by being the highest finishing individuals in any region after all the teams and "normal" individuals are determined.
If there are regions that do not have 4 individual qualifiers because there are not 4 individuals in the top 25 (happened in the west 2 or 3 years ago) then those spots are used on additional at-large individuals.
There are 255 runners.
31 teams of 7 and 38 individuals.
There was a proposal a year or so ago to eliminate the top 25 requirement because it punishes individuals in the strongest regions (those sending 6-8 teams), but it was voted down. The at-large qualifiers usually come from the regions with fewest team qualifiers.
