Couldve fractured a tiny bone
it feels more like a muscle or tendon problem... flexing it up and down hurts

Muscle or tendon strain. It's like any other injury in that you should let it heal before running on it again.
I had a similar problem. Apparently I sprained my midfoot during a steeplechase, on the water pit. Kept me out for almost 3 months.

More likely a ligament or tendon.
And is it ok to run on it?
No.
Soak it in a bucket of cold water and keep adding ice cubes.
Then stand on your foot in different positions while it's in the bucket.
When you can tolerate the cold and have no more pain, then you can run on it.

I could feel a 'squeaky' feeling when I flexed my toes upwards.
It went away after some good icing and with continued training with no time off. Don't run on uneven surfaces for a while though. That is what aggravated mine.
