Others will probably be able to give you more specific guidance--I don't have experience with your particular situation--but here's some general tips:
"Base" training is what's basic *for the athlete*. Most kids who come out for sprinting are fast-twitch, explosive individuals. The WORST base training to give them would be lots and lots of slow mileage: that would exhaust their adaptation reserves, while doing almost nothing to prepare them for their ultimate competitive activity.
They should be touching something close to top speed, right from Day One, but should never be straining to attain it or maintain it--so in the early going I'd advise accelerations for their high-speed work, done individually--if they do accels as a group, they'll inevitably end up racing.
Because top speed puts a big drain on the central nervous system, you should avoid doing consecutive days with a CNS focus. Hence true top speed, and high-intensity plyometrics, and heavy weightlifting, and PNF stretching--all activities with a big CNS component--should not be on consecutive days. You say you'll be training them three days per week--if those three days will be nonconsecutive, perfect; otherwise, a high-CNS day can be followed by lower-intensity stuff like longer reps, easy form drills, volume (bodybuilder-type) weight lifting, calisthenics, games, etc.
Kids love things that have a group component. When they're doing conditioning running like medium-speed reps, you can have them do endless relays (not necessarily competitively, either). PNF stretching (for the hamstrings, quads, and adductors--careful on the adductors) is a great partner activity and really important for preventing injury.
Good luck. I hope you get lots of tips. What three days per week will you be coaching them? And will this be for an indoor/outdoor season, or just outdoor? When does the season begin/end?

What days are you train the athletes?
Do you have 100-200-400 sprinters?
Do you have frosh thru senior?
Male and female?
Do you want one generic program to cover all?
Coach them 6 days a week- wtf!
I have a good sprinting program.
We do very little running. The throwers do more running than the sprinters. In the off-season we do some weight training, just dead lifts and hang cleans and body weight stuff with the boxes. We do a lot of drills that focus on the mechanics of running. Since we mostly have beginners, we mostly stick with the "A" drills. We also do drills to work on proper mechanics in the drive and acceleration phases. In addition, we do agility work and drills to develop fast twitch and we do plyometrics.
We also do some pyramids and use lunges to develop speed endurance. Later in the season, we add start drills and 10-15m sprints to work on their start technique.
There is a lot of good stuff on the internet. Look up some of these drills.
