My coach saw me running at non practice hours. I was doing a shake out 20-30 minutes. Is it right of him to be mad at this? I am still completing all of his workouts he gives and I am getting faster from doing extra runs and workouts on my own.

Heck no, Do what you want. I remember I always made my coach mad because I always did really long runs(2 hours or more) once or twice a week and a bunch of 60-80 minute sessions along with his work outs and drills.
He got mad because he was saying I was getting too many Slow Twitch Muscle Fibers, etc. Well, I can assure you, it helped alot in XC and especially in Road Racing which IMO is a lot more fun and you can actually achieve success in Road Racing while there are so many people good at XC. So yeah, tell your coach they think they will help you and you don't think you should stop.
Thanks! I also do drills, hill sprints, raw speed workouts, and recovery shakeout runs. We don't do any of that stuff in practice. I got to get it in somehow!

No, this should not be done. You should trust your coaches training. Unless, of course the program is known for going nowhere and clearly the coach has no idea as to what he/she is doing.
