Depends where you are. Mission Trails if you are near SDSU.
The Cleveland National Forest is awesome running. The trail talent is weak in San Diego but there are a lot of good mountain races.
Google the San Diego 100 race and check out the course. I love those trails.
San Elijio in Cardif/Solana Beach
Los Penassquitos is great.
My favorite long run place is as the above poster noted, but even easier to get to is if you head to Chula Vista and park at the golf course - there is an easy-to-follow trail around it, lots of trails around and in the neighboring nature preserve, and easy access to the trails in the hills to the east. Googgle map the Bonita golf course and you may see some good stuff. The USATF running routes website will also draw them out for you. The downtown side (6th Ave) of Balboa Park also has nice trails, but they're not very extensive, and you'll want to avoid the public restrooms.
