He’s at altitude now and has time to actually recover and fuel properly. In a recent podcast he talked about how he was big into studying in college and it sounded like he didn’t really have time to recover. He’s also on a different training plan now. Sounds similar to Grant Fisher in that respect.

He ran 3:34 completely solo in May 2021. He closed a 3:35 race in 52/1:49 in June 2021. Acting like it's a surprise that he's a sub-3:30 guy now is disingenuous.

Looking at just a mile time and saying that he has “improved” 11 seconds is so intellectually dishonest and bereft of nuance that I can’t actually believe you are genuine.
Peak college Nuguse in a Bowerman Mile absolutely breaks 3:50.

So Sir Roger Bannister would have been at least 11 seconds faster if he hadn't been a full time medical student. That takes him down to 3:47. Then add in super shoes, mondo tracks and wavelights and he was probably a sub 3:40 miler in today's world.

I just checked tfrrs to see how many outdoor miles Nuguse competed in while at Notre Dame. He competed in grand total of ZERO.
You’re not being honest when you say that you want to believe that he is clean. In actuality, you’re hoping he isn’t and that he gets popped.
It quite possible because as we all know the NCAA system basically burns out its athletes. Its not meant to develop anyone into a professional runner after college.

Your mistake is that you believe any top pro runner is clean. You think Jacob is? Sure. Once you acknowledge that reality than Nuguse's progression is the standard US pro progression.
