"Run for time!" by my middle aged mom who used to run all over cross country courses to cheer me on. I used to be embarrassed by it, but now know how lucky I was to have parents that were my biggest fans.
And in a high school invitational race by grade that ran the boys and girls together a kid was cheering on his teammate that was right behind me. "Get that guy! Wait, that's not a guy, that's a girl! Dude, you're getting beat by a girl!" Poor kid.

Almost forgot this one. As I turned in my last 400 of a workout, an older black gentleman on the infield yelled, "you cookin' with gas, now!"
In a race one time a girl yelled at me, "If you do well I'll forgive you for calling me fat!"
I PRed by 23 seconds for 5K, so she forgave me.

At a local race series they host a 5, 10, and 15K that all start at the same time and follow the same 5K loop for one, two, or three loops. About 3/4 of a mile from the finish for the 5K runners I was running with the 4th or 5th place guy. He looks over to me and between breaths says, "come on we can catch him." 3rd was about 40-50 meters ahead of us. I turn to him and calmly say, "you can catch him. I have two more laps." He then says, "Holy Shit!" and proceeds to die a miserable death the last 3 or so minutes. I think I broke his spirit. The action after the comment was better than the comment itself but still one of my favorites.
I'd be a rich man if I had a penny for every time I got "nice shorts f@g!"
It seems like homeless people give the best comments, based on this thread.
I never had a comment from a homeless guy, but one stole my gloves while I was doing a track workout once. They were running gloves, not generic ones, and I saw the guy walking around during my workout; I kind of felt like he would do something. He took them off the picnic table I left them on, but he left behind his gloves that had three holes in the fingers. I was kind of mad at first because I had to run back to the school with no gloves, but now I'm glad he took them because his gloves were so old.
I get lots of comments while running in harsh conditions. I don't remember them all, just two really.
One time during a heavy snowfall (not a blizzard, just big pieces of snow falling at a good rate) I got a "That's dedication!" comment during my run.
Another time when I was a mile away from my house a freak storm caused it to absolutely POUR down. It hurt to keep my eyes open and I was running while looking at the ground. A passing car offered me a ride but by that point I was only a half mile away from my house so I declined. The storm ended by the time I got to my house and maybe the sun even came out? (I forget exactly) If it had started hailing I would have gladly taken the offer.
Running regularly by a high school when they get out yields some comments that don't really need mentioning, use your imagination.

Kind of a funny comment: I grew up in S. Florida where the longest anyone had to drive to get to the beach was 10 minutes, so every Saturday, our HS team would have beach runs. On one run, we were messing around and jogging instead of taking the run seriously, and this random elderly gentleman (probably a retired coach) who was walking on the beach sees us and yells, "Stop screwing around or you guys are gonna have intervals!" I was thinking, finally, an educated American.
I Kenyan once asked me at a meet if I was Steve Prefontaine. I guess because I had facial hair, but more importantly because I was white.
Passed a jogger in the Green Swamp yesterday near Old Granpa and then again on my second time through Alligator Alley and he said, "there must be three of you."
