Both cities can be a great experience but Amsterdam has a fair amount of dead men/women walking in certain areas due to the drug culture and some of the same crowd tend to deface beauty in the city.
Frankfurt can be interesting as long as you don't run afoul of Merkel's guests of peace.
Nobody goes to Frankfurt to visit. I once had 2 hours to kill between trains and walked around the city, nothing specia or worth going for. The airport is a mess (nothing makes any sense), but flights are cheaper than almost anywhere else.
What I found weird about the frankfurt course is the section in the pic below. So many turns and 4 stages of the marathon passing by the same street. Why?
Also, I've already been to both cities, when I asked about the experience I was asking more about the race. If it's well organized, good course, etc

Plus, Cherono ran faster in Amsterdam last year than in Rotterdam, which is considered very fast afaik.
I've run both and found the Frankfurt field was deeper in the 2:30 to 2:40 range, so there were more people to run with. Both courses are pancake flat so are proper pb courses whatever your pace. I, too, was wary of all the twists and turns in Frankfurt, but when you actual run them, you barely notice.
If you plan on sticking around for more than a couple of hours before/after the run, Amsterdam is definitely better. That said, i live only a few hours by train from Frankfurt, so prefer it solely for that reason (and basically why I'll be returning yet again this year).
However, in Amsterdam you get to run past a MF proper windmill.
Frankfurt wins, hands-down.
