Running shorts are meant to run, while aqua jogging shorts are meant for your workout.

Yes I have had this and it's very painful
The solution is tight shorts. Trust me. Like cycling shorts or Olympic swimming shorts. No chaffing at all.
Swim jammers, my friend. I pool run a few hours a week and they keep things from chafing.

The real question is how you and the OP both seem oblivious to the fact that neither of you can spell a word as simple as chafing.
I'm confused why you are chafing. I never had this problem, and im very prone to chafing from normal running.
I would point out that some swimming suits are very "chafey." Check that. Maybe you just need your normal running shorts?
Also, vaseline is waterproof...

You are either running in the water, exercising in the water, or neither.
Chafing can occur above or below the waist depending on your fitness level and how hard you are working in the pool. If you are heavy, limit your time in the pool and replace with dry land cross training .
If you are fit, you need either an old school Speedo or half tights.
The baggy shorts are not much use in the pool.

I ended up just going with some gold bond. It worked fine while I was aqua jogging. There is no more chaffing and I can get in a pretty good aqua jogging workout.
