Mine personally always is the stuff that actually happened but wouldn't be believed if you'd said it before the year. In that category, I liked the following two the best:

least believable was Milesplit broadcasting the Olympics. Really guys? If you are going to post an April Fools story (something I thought you had said was childish when done by other sites) at least make one up that one person will have a chance at thinking is true.
Letsrun definitely duped me. I was prepared for April Foolsing in the external world, but as I pulled up letsrun.com instinctually, my suspicions were momentarily suspended. I started reading that story about SFH and I was like, in the back of my mind, "why are they bringing this up again? After three months of it being out of the news?" Haha, they duped me! I also for a while believed the story about Al Sal training for the mile.
I liked the one about the Japanese marathoner being ashamed of his day off. brilliant
I loved the "train hard, get 2nd place easy" book thing.
