You're simply suffering from shoe too small'itis, a common affliction that affects many people.
In particular, your shoes are too tight on the outside of your foot, where you're feeling the pain.

The remedy is to make sure the shoes you wear have room enough for your feet to function comfortably, without being pinched, at any part of your stride. In the meantime, stop wearing the shoes that are hurting you, and keep soaking your foot in icewater until the pain goes away and your running is fine again. You only need to soak your foot for a minute or two at a time, at least several times a day, and you'll soon be back to normal again.
P.S. If you don't have shoes that fit, then run barefoot, but go easy until your foot is healed up again, by using the ice water.
For me it was most likely a bad strain of the peroneal brevis tendon. I was in a boot for a little over a week and then started running every other day. At first, just intervals to make sure it felt fine while walking the rest. After a week of that, I resumed normal training.
Oh, and I also got some thera bands and did some foot eversions (mostly eccentric).
Haven't had an issue since.
