I was doing 5k pace stuff in spikes and got a stress fracture in my left second metatarsal. After four weeks off, I finally got to run 5 minutes yesterday.
Just don't immediately go from trainers to spikes if your track is thin/hard, slowly build into it. Nate Brannen got the same thing in the same way.
Marathoner Rob deCastella did his 8x400 sessions in spikes!I think it's good to use different types of shoes year round to condition the feet and legs. I see people do intervals in training shoes then put on spikes/flats for races and get sore/injured. You need to train the muscles/tendons/ligaments etc. to be ready for what you will throw at them on race day.

Advantages to using flats:
Better training
Less risk of injury

I always wear spikes for intervals, sprint spikes for the fast ones, MD spikes for the slower/longer ones. I've always done so and never had any adverse effects. That said if you're used to working out in flats you should be careful about changing wholesale.
Think if you are used to spikes, and the track is good. Then no worries.
However, I always run in training flats because:
1. They make you work harder
2. When you put on your spikes in a race you will feel flying
3. Less risk of injury
But some people do prefer spikes, and if that's what they feel cool with, then that's fine with me.
