This makes no sense to me, how can they think these guys are fat?

Silence, fatty
Distance running is an area in which the skinny man can display physical dominance. Could that big guy steal your lunch money and girlfriend in high school? Yes, but who cares because you can smoke him in a 5k right?
They feel threatened that the same guy who stole their lunch money and their girlfriend can now challenge them in the only physical pursuit in which they were superior.
In terms of overall size I consider myself to be average. Compared to runners I was big. I was about 25 lbs. heavier than my college team's average size. Low body fat %, pretty lean, muscular athletic build. They would joke around about it but they never called me a fatty. They'd say things like, "Shit man, yer f***in' jacked!"

They don't, well maybe if they're in the 7th grade.

I can honestly say that I have never had my lunch money stolen. I've never heard of anyone's lunch money being stolen outside of cartoons and sitcoms. Of course I might not be representative, since at 5'10" 150 I'm one of those larger distance runners, lol.

Wow, I really thought that the "lol" emoticon in this situation would be effective in conveying sarcasm! I guess I was wrong!

It's a relative thing ;)
And probably some jealousy in there too.
