Wrd both pairs of mine smell terrible. I just keep them outside and spray them down with some Feebreeze. But other than that I don't worry about it, they're going to smell like crap no matter what..
Yes there is a way, at least for awhile to kill the stink from running shoes. I discovered it a few years ago actually trying to solve the problem. Put full strength LEMON JUICE in a spray bottle. Completely spray the shoes inside and out. let them air with newspaper stuffed in them by your fridge until just dry. The lemon juice actually kills the odor immediatly I guess from an acid/base reaction.
By the way the odor comes from some kind of reaction that occures with synthetic leather that is used now days in most shoes. the shoe company's are aware but just don't like to discuss. same way they don't like to discus the reason behind plantar faciatis.. but that is another story..

WHEN I get new running shoes I mark an "IN" on one and an "OUT" on the other. That way I can put the shoes outside to air out after I run. If I put them both out the neighbors complain something terrible, so I put them out one at a time. The markings tell me which one is inside and which one is out. Well, One evening I had "IN" out and "Out" was in and I decided it was time to bring in In and take out Out. But when I steped out, In was not out! It had disappeared. I slipped on Out and hopped out to check for In but could not find in anywhere. I was thinging I would have to throw Out out because Out was no good to me without In. Suddenly there was a knock at the door and when I opened it there was In in a plastic bag, all bloating up with gas like one baloon. My neighbor threw the bag to me.
I ask him how he was able to find In when I could not find it when I had gone out. He said, "Instints".
