Why do you need a car to run? If you're worried, take public transport.
Its safe to run in the areas of SF people normally run. If you're just visiting you aren't likely to have a problem in touristy areas. See Great runs for ideas where to go. Those routes will be safe.

Yes, it's safe. It's very safe. It's so safe, you wouldn't believe it.
Very safe and only a few streets I wouldnt run on in middle of the night but for the most part it is completely safe especially embarcadero, fort mason, crissy field to presidio, lands end, golden gate park to highway 1 around lake merced....so many great areas.
