Saudis definitely had the refs on their side. But that can often be the case just because of the disparity in talent between ARG and SA. A team full of premier league, Serie A, La Liga and Bundesliga players is going to play really hard compared to a team of Saudi pros. They are faster, tackle harder and are used to a very physical style of play. To the Saudi's credit, about half of the players on the field at any given time are teammates in the Saudi pro league. They play like they are at the end of a long pro season and not like the first game of international play where everyone is still feeling out their roles.

I didn't see the match, but from the stats most of the fouls and all the yellow cards were on the Saudi side, which suggests they were the "physical" side.
A team, in particularly a backfield, that is used to playing together can run an off sides trap with a lot more confidence than a team of all stars from different teams. That extends to the whole team playing as a coordinated unit, but it's mostly defense that's hard to bring together with all star teams.
In any case, soccer is a low scoring game so upsets aren't that rare, though the magnitude of this one is certainly a surprise.
