To the OP: it takes a "special" type of person to talk smack about a 12 year old, you must feel very macho. Great example you are setting for your daughter.

I don't see anything wrong with that, unless they are running the same race/qualifier as the women then that's taboo in my books.

I've coached men and women together, let them run together, share workouts, etc. As far as racing it's generally not allowed -- or if it's a co-ed race, they are just calculated up on the computer and have different finisher per sex. We've done a lot of them. It actually is neat to see men and women racing together, and I seen some performance gains -- along with sometimes demotivation (but that's another topic).

I don't mind men and women racing together, but the results just need to be split up according to gender.

This young man is a boy. Has been since kindergarten until this year. Apparently something has changed. I don't know what is going in the school. Is he identifying as a female and all that nonsense? So far no one in administration will discuss it.

Why does the administration need to discuss it? According to the individual, are they a boy or a girl?

12 year olds? Really? Who cares? Worry about your daughter, if she was in a real conference there would be girl's running 11:10 already.

OP if you're confused imagine how the child must have felt growing up. I dont think she is competing on the girls team because it's easier to medal. Try to support every member of the team.

Pull your child from the team. The other parents should do the same.

In many states, a boy can decide he identifies as a girl and, regardless of his physiology, he can compete with and against girls in any sport? How long until a 6'9" boy is playing on the girls' basketball team?

You are insane. You act as if others must disregard all other indicators of an individual's sex and accept only the individual's assertion of self-identification. Chromosomes and other biological FACTS overpower your frog-into-prince-fairy-tale, ill-conceived and horrifically damaging notions of reality that somehow eluded serious thinkers and just about everyone else in all or nearly all societies, everywhere or nearly everywhere, and at all times or nearly all times before, oh, roughly 2010.
