The boxes are stacked in a pyramid, 4, 3, 2, 1
The only one he *can* lift is the top one.
I look forward to learning the significance (or the red herring-ness) of:
The table against the wall
That there are TEN boxes
Only THREE with a tool and ONE with nothing.
Hmm...
BTW: I keep wanting the tool to be a cell phone (or a pardon)
Oh, and I look fwd to integrating the detail that the man CANNOT KNOW that one box contains nothing, as that is not on the note. So the THREE is important somehow.
The table is a grid table. The ten boxes are formed by rows and columns.
The tools he uses to escape are indeed 3 keys...ALT, CTRL, and DEL.
Don't like riddles but I love me a good limerick.

Ah, right, so initially the boxes are organized on the table with three boxes on top of another three boxes and four singles. In this way under three of the boxes are already tools for escape - the the box beneath it. He then simply lifts three of the four single boxes to complete the stairs to form stacks of 1, 2, 3, 4 - then up and over the wall.
Ah (just now reading other's answers)
So... they are already stacked against the wall in some way... 3x3?
The three that have the tool under them are either the three on the table (bottom row) or the three stacked against the wall (less likely)
He takes the outlier (which happens to have nothing under it) and places it atop the others thus allowing him to reach... I dunno. The note?
Never mind: stacking was done elsewhere.
the tool for escape is a weight; removing the weight moves the table in some way
he picks up the box closes to the wall and the table pivots out of the way of the opening.
three boxes have weights and provide the counterballast to the six others.
Trying to keep the others from hitting the floor, though.
ONE of the boxes is upside down. The man flips it over and uses it as a stool.
The riddle is that the OP is a troll and this is not a real riddle. He gave it away by his repeated use of "literal" and "lateral" thinking, and pretending that those were hints.

I have no idea why anyone is taking the OP seriously. He's a troll and we've been down this road before. You will all be very disappointed when you hear the "solution" which will inevitably be something like "the boxes are a metaphor for his mental prison. When he meditates he liberates himself from the prison" blah blah blah.
Yeah. He has even used the line "Oh, I forgot to say that the man is accused of a crime he didn't commit" before.
What I fear is that it will be some configuration ("the boxes are actually...") that would be obvious to the man (as observer) but badly communicated to the reader. I hope not; that would be sad.
Or thee of the boxes are marked with a first-aid symbol; others, with a biohazard symbol; one, with the AT&T logo.
I'm running low on ideas, but we are very close to 100 posts.
