This may not be the case for you, but I only really get morning wood If I'm still tired or haven't slept long enough. Same with random boners throughout the day. If I'm well-slept, my dinky can keep it under control.
Are you stressed? Try to put your phone down more and pay attention to anything giving you anxiety and try to journal about it.
I know you said you fixed your calories, but maybe you didn't. Add some extra olive oil to your meals, and have an extra snack after dinner. Start there
I think the OP is still under fueling. You mentioned that you struggled with this in the past and have corrected it. You likely haven’t corrected it, specially since it sounds like your diet is relatively strict with no processed food. Increase calories. Eat a little more. More protein, carbs and fat.

Good news, it might not actually be a testosterone issue.
The phenomenon known as "morning wood" is due to the fact that the penis becomes erect during REM sleep. So, you might just be waking up between REM cycles. Nothing to worry about there.
However, this could also indicate a REM sleep issue, which over time can mess you up pretty bad

I agree with many of the comments so far. Are you sure you’re getting enough food in? It’s easy to fall short on calories when the mileage is high, so when the body is low in energy it will prioritize giving whatever is available to the big important guys (heart, brain, etc) with less energy going to smaller functions (so you’ll see things like erectile dysfunction, slower recovery, dry skin, etc). Often times runners need more than they think they do, especially if young.
Lack of sleep can also cause problems with low T, as can many other things. Maybe take a few days off and see if there’s any improvement. But if you’re unsure it’s always best to see your doc to err on the safe side.
