No shoe recommendations but you should try Dr Scholls callus cushions in all your shoes. They helped me. May also try longer shoes.
available by application of utility tool to plastic under lining - doesn't seem to affect durability.

cutting the heel counter allows the the hindfoot to be more mobile than normal and can cause achilles or lateral ankle issues. I wouldnt recommend it. I would recommend a heel raise pad or orthotics with heel raise. any more questions about conservative treatment or surgical procedures if pain persists just ask.
Almost all of the puma faas shoes either have no heel counter at all, just material, or they have a very soft one.

Foot solution guy- any info on treatment such as ART being helpful with this condition? It's painful to the touch, but I can still run. I'm trying to fix the problem before it becomes a bigger issue.

This can be a difficult condition to treat. Is there a bump on the back of your heel at the achilles attachment(specifically more laterally or toward the outside?) is it painful mostly along the outside of your skin and achilles or is the pain on the bump or is it deeper...on the inside of your achilles?
how old are you? if it is mostly retrocalcaneal bursitis(deeper pain) then a steroid injection into the bursa n NOT the tendon may benefit you.
if the pain is higher up along the achilles then eccentric stretching can really benefit you... however studies show if the pain is at the achilles insertion then stretching wont benefit you much...
shockwave therapy can be helpful but you need to find a doctor who does it...
those are your best conservative options... plus rest/ice/NSAIDS which im assuming you tried.
if you have a bump then unfortunately the bump probably needs to be shaved down if its irritating.. and the bursa probably be resected.. you will be laid up for a bit unfortunately but the results are pretty good.

I have a bump right at the base of my achilles, and the pain is located at the bump. Fairly painful if I push down on it. It's at its worst when I get out of bed in the morning. The pain subsides after about a half mile of running. I'm 38 years old.
I've always had achillies issues and very tight calf muscles. I'm a supinating forefoot striker. Lately I've been wearing Hoka Cliftons and I wonder if their lack of flexibility has caused this bump.
Nike Frees (all varieties) are super flexible and have no heel counter, but have a 4mm heel drop.
