Nike has done distinctive singlets for previous gold medalists, which is why Kiprop had different colored kit in Doha. The problem is that this seems to be the only variation Nike allows.
OP's proposed system would be a big improvement, except the last rule. I would not require national jerseys for everyone. That would force, for example, adidas athletes to wear Nike kit. I think the simplest solution would be to require apparel sponsor to offer sponsored athletes who do not train in an actual organized training group with the choice of at least 3 (or 5 or 7 or whatever) colors. Athletes could pick what they want to be their distinctive color and it could be part of their identity.
A good comparison is horse racing where the jockeys all wear distinctive colors, because it helps spectators follow the race. It would be stupid to put all of the jockeys in black and white, like Nike did this year. It makes it that much harder for casual fans or fans on the opposite side of the stadium to tell what is going on.
