The one I can think of, is that Gabe Grunewald was dq’ed due to Salazar making some sort of threat to USATF, perhaps on behalf of Nike. Are there other ‘conspiracy theories’ of the sport?
EVERYONE'S ON DRUGS

2018 Boston Marathon results were coordinated. Yuki and Des are both great stories but neither were capable of winning Boston. Yuki was the people’s champion but not good enough to win Boston. Des was a shadow of her 2011 self and no longer a factor for the win. Neither have run a race since that was worthy of winning Boston.
But the results were all around aberrational that year, and there were other American runners in the race. Why would Des be chosen over Shalane or Molly Huddle?
Virtually every world class runner is doping or cheating somehow.
Oh wait, you said CONSPIRACY theories...
Marion Jones tested postive at the Olympic Trials but USATF buried it since she was the golden girl TV/Nike $ cow for the upcoming Olympics. Only when someone blew the whistle on CJ Hunter, her husband, at the start of the games did anything come ou. USATF threw him under the bus but proclaimed MJ not involved and innocent......well until after the games then the sh*t hit the fan.
This has long made the think USATF and Nike has control over whose positive tests are exposed and which are covered.
Dennis was a bona fide creep. A female friend of mine said that he used to text her and email here with inappropriate questions.

Flo Jo and Beamon’s WRs were almost certainly wind-aided
Carl Lewis failed a drug test in 88 but IAAF covered it up
I just watched Beamon's WR a couple nights ago. The wind reading was 2.0 m/s, the max allowable, and looking at the vanes spinning on the gauge, that looked reasonable anyway. Didn't seem like it was whirling away super fast.

Nike controls USATF.
Wait, that one is real too...
The BU indoor track is less than 200 meters.
Idk if I’m buying that it’s short, but there’s something fishy up there. A bouncier surface seems more feasible to me. Same for Monaco

USOC/TAC systematically covered up massive doping problems in U.S. athletics.
IAAF covered up doping positives in exchange for bribes.

How dare you!
Some I've heard bandied about (no idea if true, probably not):
Bernard Lagat's "B" sample was manipulated in storage, so that it would exonerate him
The Moroccan team at World Juniors would openly talk about having "good blood" for their competitions
The Ben Johnson one (he was framed on Carl Lewis' orders, but he was also guilty)
These are all depressingly believable.
Seb Coe's "taxoplasmosis" was a drug cover up for blood transfusion gone wrong.
Italian long jumper Evangelisti "boosted" to third at the 1987 World Champs in Rome.... later investigated and proved right

USSR assisted their athletes at the 1980 Olympics by opening a door and allowing wind behind their throws.
