Look for hotels on the UWS/Morningside/UES. They will be less expensive than mid-town and it will be much easier to get back to the hotel following the race.
The advice so far is right on only one side...after the race. Getting to the SI Ferry from Brooklyn is simple and fast by subway and Uber/taxi. It's no farther or more complicated than from Manhattan. In many cases Brooklyn to the SI Ferry is quicker from BK.
Re: After...from Columbus Circle back to BK is about 35 mins on the subway. Not a huge deal.
Brooklyn is cooler, fwiw. The best/coolest neighborhoods to stay in Manhattan are downtown, so not really near the finish line either. But lots of hotels are in Midtown.
I live in Brooklyn. But if I were in town for the marathon, sure, I'd probably stay in Midtown. But at least spend most of your other time (eating, for one) downtown or in Brooklyn. I'll be running NYC next year too, with pretty much the same Q time. So see ya in the corral, I guess.
