Second this. It has it's sketchy areas. If you stay in the NE sector you are good. The crime is mostly overblown. Running locations and weather are some of the best out there.
Seriously hands down the best climate at altitude in the US.
Depends what you consider runnable weather, but Binghamton, NY is a small city (population about 250k) with really cheap living (I have friends paying $195/month), I only had a few days this winter where I had to run inside and most of the year it's quite pleasant.

Yerevan, Armenia. Gorgeous mountains in your backyard, great running community, thriving metropolitan city, and a short plane ride to Western Europe or Russia.
Best race of the year is hosted there. Living History Farms Cross Country Race. Not worth moving for but definatley worth traveling to run.
Gainesville or Tallahassee.
Shelton, WA
El Paso. Trail running for days. Tons of sunshine.
Chattanooga. Hills, river. Decent city
Reno. College Town, nearby trails for days.
