Most Kenyan runners go to bed by 9:00, wake up by 5:00, start there first run in by 6:00, afterwards drink tea and bread, some do a shorter jog around 10:00-11:00, eat lunch around 12:00-1:00, take a afternoon nap, get there second run in around 3:00-4:00 and finally have dinner around 6:00-7:00. Not sure exactly what Kipchoge does, but I am guessing he does something similar.
Most Kenyan runners wake up close to 6am actually and throw their clothes on and head out the door. The only time they wake up earlier is when they are shuttling to a location for long runs (drive out, run back 30km+).
As well, the schedule you mention is out of date and would have been what they did a decade ago. Most Kenyans do a jog in the morning for maybe 40 min and then eat and then they do their second more "serious" run in the morning and that's it. No afternoon run.
